Yes there are . They are called youth Hostals
You can find traditional small hotels with meals called “Ryokan” that can be very expensive or very cheap. Good listing here by prefecture at

Seek out “Gaijin Houses”. You’ll find many other visitors from outside of Japan there. They are similar to youth hostels but are actual houses that you share a room in.
You can even stay in Japanese cubicle hotels if you’re desperate. Think of honeycomb beds set into a wall that you sleep in. Complete with TV and only about 2500 yen a night.
